Yes I think fixation time does affect what antigens can be retrieved. However, we routinely fix in formal saline for 18 - 24 hours and then transfer to 70% ethanol before processing, which I thought was acutally a shorter length of time than the majority. All the samples of mouse skin which I successfully stained with anti-mouse CD31, clone MEC13.3, were fixed in this way. I think it is a very difficult antibody, I tried lots of different things and didn't get any staining at all, then it just began working with a relatively straightforward protocol which bemused me somewhat.
P.S. I've just realised a typo in my previous message, it should have said "Proteinase K for 5 mins at RT".
